is there a limit to the amount of downloads a 3 month membership allows?

There's no limit to the total number of downloads. We do limit the number of downloads over time (a matter of a few hours) to prevent script-based site rips.

When and why are the downloadable comics only available for purchase now?  Is this permanent?

There hasn't been any change. It's possible that you had three-month memberships before, and a one-month one now. Downloads are a feature of a three-month membership (or three one-month memberships in a row).
